So i just beat AC:B and of course they leave us hanging. The good thing about it is that we can now discuss and share our own theories in what is next in the series. So discussion on!
My first notice was at the end where Shaun was about to tell us a location of a temple (or some other important object). He mentioned the symbol that meant freedom and the masonic eye. Hopefully it is obvious, but I will give you a clue...

During the credits, you hear a conversation about Desmond:
"Shit! He's gone into shock. Put him back in the machine. It's the only way to fix this."
"But the Animus did this to him!"
"Am I the expert or not?! Do it!"
"No."
People have speculated Desmond never really left the Animus in AC1 and this conversation proves it. I completely disagree as a man says, "Put him BACK in the machine." He was already out of the Animus and he could not, as the theory goes, look back into his own memories. My theory is that he was not captured by templars but the modern day assassins. Clearly the two voices we hear are not ones we recognize...
Desmond must have blood of Adam in him. As Juno wishes him to find the one with the blood of Eve in her. Juno also wants him to find the "Sixth." I believe the Sixth is the rest of the "Ones who came before us."
